I usually use Grace (http://plasma-gate.weizmann.ac.il/Grace/).

It produces very nice results, is very flexible once you learn it, and is 
supported transparently by LyX: if you install LyX on a computer with Grace 
installed, you can use Grace project files as figures directly.
