I found the problem. A stupid mistake. I had some local old
version of the bibtex file in the directory where the document was.
The reason I didn't realize that right away is that it appears that
when I compile directly in LaTeX, it uses the global bibtex file,
but when LyX compiles it uses the local file. As soon as I deleted
the old local bibtex files, everything worked again.
