I'm not positive what you mean, but if what you want is to have the PDF file open with the bookmarks tab on the left collapsed, click Document > Settings > PDF Properties, turn on hyperref support, and add pdfpagemode=None under additional options. Alternatively, you can put \hypersetup{pdfpagemode=None} in the document preamble. (Beamer automatically loads Hyperref.)
