I just checked in my ~/lyx-devel directory for autogen.sh; it is there and 
starts with

#!/bin/sh
perhaps I have the wrong shell??

 it has a star in front
*autogen.sh 

same with 
*configure
and
*configure.status

is this of any relevance?
