Not for me. Can you post a small example? (You can omit the actual figures and
just put placeholder text in the floats.)

For some reason -- perhaps because I had earlier switched this paper from Article to Article(AMS) and then back again -- three modules remained selected (Number Equations by Section, Number Figures by Section, and Theorem(AMS)) even when I switched back to the standard Article class. When I deleted those modules, the figures began numbering as desired: 1, 2, ....

When you change the document class, say from Article(AMS) to Article, shouldn't the modules associated with the first class disappear?
