I don't know how many people on this list were around at the time, but there was some discussion at the beginning. Matthias Ettrich, who started this project, first named it "LyriX" (pronounced "lyrics"), but then got a nasty letter from some company that had a commercial word processing program by the same name. So, he changed the name. He had intended it to be pronounced as "licks", referring more to guitar licks than anything else; not that it had anything particularly to do with music.

If you look on Wikipedia, both Matthias and LyX have pages, and most of the history is pretty accurate. The LyX page mentions that the name evolved from the default .lyx filename suffix, which indeed was used even when he called it LyriX. But my memory is that he also liked the connection to the music term.
