Currently it's indeed necessary to manually define the size of your figure 
in LyX, as this is not preserved during conversion. However, the physical 
size of metafiles in general is not very well defined so this is likely to 
be needed with other metafiles as well.

The slow drawing in your PDF viewer shoudn't be affected by this. Vector 
graphics tend to render slower than bitmaps, but the speed should be about 
the same independent of what conversion tool was used. If you could send me 
a copy of the emf file, I can check whether I can reproduce the problem 
here.
