In <Tools -><Preferences-><Paths> I point LyX to the <templates> directory in my home partition. Where I keep all the templates I've created: for meeting minutes, letters with various letterheads and such things. If I need templates that come with LyX, I just place them in that directory on my home partition, tweak them as required and leave them there. So just create a directory, place your templates into that directory and point LyX through <Tools -><Preferences-><Paths-><Document templates> to that directory it will look after itself. Each time you want to access a template use <Ctrl+Shift+n> and select the one you want.
