It should just work if all paths are written to the LyX file as relative
paths. In most cases this should be the case. Did you try copying the
whole directory structure? In case of failure you can go and change the
few paths that are not given by a relative path. If these are too
numerous, you could use any text editor to do a quick search-and-replace.
