I know it's an old thread but just in case someone has the same issue: It looks like the new metafile2eps.exe (version 2.1) is the problem. By rolling back to version 1.5 (http://wiki.lyx.org/Windows/MetafileToEPSConverter) the issue was solved for me. Cheers
