In my 1.6.7-based thesis, I use branches for stuff in the children documents
that should not be replicated in the master but used with stand-alone
complilation.

Do you work with branches, too?

AFAIK, since 2.0 \include is better supported, so maybe this is due to
compiling the master with \includeonly or a side-effect of this change?
