I am using the latest stable lyx (2.0.2) and the latest and updated texlive version. I haven't look into it again since my original post (exporting to Latex and compiling from command line is good enough for me at this point), but it seems to me the problem is with the layout file. I'll try to fix it when I have a bit more time next week.
