I don't seem to see a problem with Lyx 2.0.4 and the article class with setting Document >Settings > Text Layout > two column document selected.

Is there any option to force Lyx / Latex to ensure that the text rows are correctly aligned on both sides with respect to each other? This would look a lot more professional.
