Lyx uses in general pdflatex to directly convert Latex file to PDF.
You will gain some time if you use a nicer pdf viewer that detects/accepts
files refreshes on the hard disk. If I remember well, Foxit reader was able
to do this (I am on an Mac now).

I would not advise the use TrueTex with Lyx, but Miktex (
http://miktex.org), which is a more standard Tex system for Windows.
True Tex uses some
specific settings if I remember well. In the case of this message, it seems
that it does not come with some font definitions that are normally present
in standard Tex systems. If I remember well, TrueTex uses TrueType fonts
mainly. Even when I was using SWP, I have configured it to be used with
MikTex, instead of TrueTex, so I was sure that any journal with a decent
tex installation could compile my source files.
