First, look at the LaTeX log, under Document> LaTeX Log. This can be hard to wade through, but there is probably an error message in there somewhere.

Alternatively, bisect. Make a copy of the file to work on. Delete the first half of the body. If that still causes the problem, delete some more. If it's OK, restore what you deleted and delete something else. Keep going until you isolate the problem.

I will guess that one of your labels is somehow invalid, and that this is corrupting the generation of cross-references.
