That's a known problem. The Apply button changes the settings for
the current session only and doesn't make it persistent.

One has to use the Save button.

This works for me.

Are you using any tool to manage size and/or position of the windows
of your desktop applications? Like Divvy or something similar?

This was problematic in the past…

And as I wrote in the previous mail, on my system (10.8.4 + LyX 2.1 beta1)
toolbar positions are persistent and correctly restored on restart.
