Hi, I too suffer from the same trouble, although running Windows 7 64-bits. I recently (on Friday) installed Lyx 2.0.6 on my machine. I tried to generate the PDF (via pdflatex) but no luck. I too get the prompt message whether I want to "let the process run or stop it". Second, I tried to export it in latex(plain) (by the way, why did you throw it in the "other formats" context menu ???" but I get the same error. Thinking it was a problem of file, I tried it on my other computer (running Open SUSE and Lyx 2.0.5.1), no problem, runs perfectly. So it is not a problem of file. Last thing, I had a .tex file name exactly the same as the .lyx file (but different content) in the same folder (using Windows) and when I tried to run it (before I installed 2.0.6), the PDF generator was using the .tex instead of the .lyx.
