I think you need to do much of it manually. Have a look at the test.lyx.zip attachement at http://www.latex-community.org/forum/viewtopic.php?f=19&t=7507 for one example of how to do it.
BTW I agree with Uwe that table captions should be on top not on the bottom unless you are following some strange journal style.
