I recently had to perform this kind of equilibristics. I was able to work around it by creating a linked source folder in Eclipse (Build path > link source). This way I got the project to build both in Eclipse/m2e and command line Maven. m2e preserves classpath entries added by hand so it worked quite smoothly. The only downside that this configuration is cumbersome to share through SCM. Maybe m2e could emulate the manual approach and also create linked folders, but then again there might be some diffculties with this that I am not aware of right now.
