m2e logs are created in <workspace>/.metadata/.plugins/org.eclipse.m2e.logback.configuration. There is also logback configuration file in the same directory (multiple, if you use multiple m2e versions). Enable debug log and see what happens.
Thanks Igor, it looks like after I fixed the MANIFEST location it solved the initial import problems as well.
