I don't (yet) use lion, but this should work for any version of safari.
As you noticed, creating groups is easy enough.
When you try to save a new bookmark, it pops up a dialog asking the name of the bookmark, and where you'd like to place it. By default, I think it selects the book marks bar as the place to put it. Simply vo-space on that pop-up, and you can select which category you'd like to place your bookmark in. This works when using the command-shift-d (as in delta) bookmark hot- key.

Now, for moving bookmarks from other places, I've not looked into modifying the plist files directly, though I suspect this would be trivial to do, but the process I follow is this. First, I select the bookmark from the bookmarks bar, or where ever it is located. Wait for safari to load the page, then simply command- shift-d, then select the new place you'd like it saved.
After that, you can simply delete it from it's original location.
Yes, it's a bit more work, and drag/drop *should* do the trick, but I've had no luck using that method, so I use the add and delete procedure. It works, although it's certainly not very efficient.
