Hi Matthew,

I can confirm your findings -- the folders were retained, however none of my 
apps from the app store were copied to my 3GS upon upgrading IOS from 4.3.5 to 
5.

In itunes, I went into the apps tab under iPhone settings and noticed that the 
option to sync apps was not checked.  I checked that and then *MOST* apps were 
restored, though not to their original folders.  Oddly, a few recently added 
apps were still not there, but since my 4S is arriving tomorrow I decided to 
worry about it then :).

I'm guessing that this is unique to the 3GS, and if that's your hardware, that 
would seem to validate my theory.
