What view is it? Sometimes while cursoring down sidebar if a person normally uses say column view yet comes along something that was last used as list view or something different it will bounce them out of sidebar, and since this is an app will apparently activate it.
Also when it activates can you command tab back to finder window and find it again in sidebar? It would already be running at that point, perhaps you can then remove it from sidebar, then go to dock where it would be showing since it's running and then add it to dock. Just a couple of stray ideas at a moments notice.
