The way I get around this for a single cue sheet and FLAC album is just have 
XLD set as the default app for opening cue sheets and then just open it as 
normal if you see what I mean.

But this doesn't answer the question regarding batch conversions.  What I am 
trying to do is batch convert a lot of cue sheets, across multiple folders and 
sub-folders, and preserve the folder structure upon conversion.  That task is 
one which I cannot find any software which will let me perform.  I'm basically 
converting all of our massive music collection into FLAC tracks, so that my 
broadcast software, which I won't discuss here because it would be off topic,  
will get the best quality sound.
