As Sarah indicated, you have to be careful about what files you are trying to delete. System files can cause a lot of problems if you delete them.
If this is not the case, run a disk Permissions check and repair from Disk Utility. If you are comfortable with it, I'd even run the check from the Recovery HD if you are running Lion or Mountain Lion just to be sure. Take Care John D.
