Xcode can do many different things to your runtime environment based on a variety of parameters, so there's no one answer to what Xcode might be doing. Maybe a Google search will help.
In any case, since I don't use Xcode for MacFUSE (besides running "xcodebuild" from the command line), I can't answer your question.
