I take it there is no /var/db/Spotlight-V100/,,Volumes,,YourFUSEfs,, ?

Have you tried:

$ mdutil -E /Volumes/YourFUSEfs

Otherwise, I don't know why this should be being treated differently
from other network volumes. You might try asking on Apple's Spotlight
mailing list?
