What shows up in System Preferences isn't MacFUSE, but the MacFUSE preference pane, which allows you to update, uninstall, and *install* MacFUSE (if you don't have it installed).
You remove the MacFUSE preference pane just like how you'd remove any other non-Apple preference pane. In System Preferences, control-click (or right-click) on the pane, and you'll see "Remove ..." as an action.
