I have no idea what you are talking about, or what "AppFresh" is.
Are you talking about the version of the prefpane bundle itself? If so, no, there's no reason why it should be in sync with the MacFUSE version. The prefpane is meant to be rarely updated. If the user wants, it's meant to even stay on a machine without MacFUSE being installed, so that the user can later point-and-click install a new copy of MacFUSE. Besides, if "automated software update applications like AppFresh" truly do want to keep track of MacFUSE version, they should be doing so in the proper/supported/documented manner rather than peeking at version numbers of random bundles.
