I’ve seen this issue a couple times. I think the OS X upgrader /
archive-and-installer removes some files that MacFUSE needs to run,
but that the MacFUSE installer doesn’t notice are missing. In
particular, I think the MacFUSE user space library files get deleted.

Regardless, Amit’s directions for removing a botched installation
should make you able to reinstall successfully:

sudo rm -rf /Library/Filesystems/fusefs.fs /System/Library/Filesystems/
fusefs.fs /Library/Frameworks/MacFUSE.framework /Library/Receipts/
MacFUSE.pkg /Library/Receipts/MacFUSE Core.pkg
