Recently there have been a few requests for info about using the fsck command in single user mode to repair directory problems. There is a pretty decent tutorial about using this command to fix not only the main boot drive but others as well.
Though the article is a bit verbose, it does not require a Doctorate of Geek Science degree to follow it as the tutorial is written for those who are indeed faint-of-heart when it comes to using UNIX commands in the terminal.app that is provided by Apple. http://www.osxfaq.com/Tutorials/fsck/index.ws Comes complete with references to similar articles on the Apple web-site.
