There are beaucoup preferences for Thunderbird that aren't in any of  
the dialogs. You can set hundreds of them by installing an extension  
called Preferential. One of the hidden preferences is whether to  
start replies above or below the quoted text. You can add extensions  
under the Tools menu.

Caveat: I've not used Preferential with a Mac version of Thunderbird  
and I've not changed the location of the reply on any platform  
because I prefer the reply below the quoted text.
