What should happen is the checkbox next to the apps will become unchecked on 
the next sync.
But always make sure this is the case. I can have trouble with this if I am 
syncing my iPhone and encoding video. Since encoding video is such a high level 
process all the other apps processes get pushed to the end of the line when 
they hit the processor.

I have found that I also have to delete the apps out of iTunes or it just puts 
the apps right back on the iPhone. I don't know that that is the ways it's 
supposed to work, just that it has happened to me a couple times.
