Are you using the new Mach-II dashboard? It's a fantastic way to reload individual listeners/plugins/filters, or your model independent from the Mach-II portion of your app. I have found it to be very helpful and would recommend you give it a shot.
Oh wait.... you're saying you need the USER to be able to reload the app? Hmm.... not sure on that one. Maybe there's another way to architect that portion of the app?
