That still does not work, I run:
sudo chflags -R uchg AppleMailServer/
However, that makes is so that nothing can write to the file. I need
to have the fire writable, but just the permissions to stay the same.
Then the AppleMail Service will not start :(
I found this site:
http://osxfaq.com/Tutorials/LearningCenter/AdvancedUnix/ugp2/page2.ws
Unless I am running the command wrong?

Set the proper permissions and then set the immutable flag to prevent
the daemon from changing the permissions back.

I get this error whenever I try to delete a message with an upgraded
version. I tried this:
http://www.omnigroup.com/mailman/archive/macosx-admin/2003-August/041002.html
It works for a while, the Cron Task works but then after about 5
minutes, it starts to give me the error again.
I am using Mac os X Server 10.2.8 (I know its old, but till not its
worked just great!)
