That's true for normal apps - but the Finder stores window positions in 
.DS_Store, as Vince's post mentions. So an alien file system would account for 
Finder issues, but not other apps.  ~/Library/Preferences contains all the user 
defaults files, but if they are unreadable the default window position should 
be taken from the nib files, which are unlikely to be at top left.
