again, the sidebar info is used by more than just Finder, so it's quite possible the OS caches this info and thus not surprising that Finder won't always reread the plist when you relaunch; you're on your own when you directly manipulate OS plists ...
i'd aim to prevent the disappearance of the sidebar items, rather than "fixing it" with the plist; it would have been helpful if you'd mentioned using Default Folder up front -- it seems like it's a suspect (tried contacting stclairsoft.com?); also, do you by chance ever unmount the partition on which the disappearing items reside?
