The question makes me want to investigate how some of the better container file formats operate. iTunes won't rework the container file for you, it doesn't move content into containers, but there might be something out there that does. Containers do contain multiple components, to stack video and audio assets end-to-end in a container shouldn't that big of a deal. Wouldn't this be the turf that something like Final Cut Express or iMovie lives on?
