If the account is IMAP, you don't have to worry. If the account is POP, then create new "On My Mac" mailboxes to hold the contents of the account's In and Sent mailboxes, plus Drafts if you use that feature. Manually move all the messages from the account boxes to the new boxes. Once the account boxes are empty, you can delete the account without worrying about losing messages.
