After forgetting about the ghost dialog for a while, it eventually transformed 
into a (I don't remember clearly) "I can't fix this disk, copy your files for 
backup etc."

Here it was, OSX was attempting to fix the thing but did not tell me anything 
about it.

So I used Disk Utility to erase the disk, and it is now working again as an 
encrypted Time Machine disk...
