Yes, you can copy the MacJPerl application to your MacPerl
folder, and it should work without any problems. Even the
lib_paths are set correctly.
But before you throw away your MacJPerl folder you should copy
the pragma-module "i18n::Japanese" to a place in your library
path, and the MacJPerl specific .pod files to your pod folder.
Thats all. Setting up a second site_perl for JPerl related stuff
seems to be a good idea.

Depends what you want to do. Do you really need two versions
of MacPerl? MacPerl for "production code" and MacJPerl for quick
hacks involving SJIS regular expressions could be a good reason
for two MacPerls, but... .
