MacPerl-5.6.1r2_web.bin is the MacBinary II encoded version of the MacPerl web installer. StuffIt *should* be able to decode it (at least my version is able to do it). Maybe you need a newer version of StuffIt (probably version 5 or higher)?
After decoding, launch the web installer, choose the things you want to install (either Easy Install or Custom Install), click on continue, and the web installer will ask you to choose a download server. I recommend to download from a CPAN server, since the MacPerl Development Site (on SourceForge?) is known to be slow (at least for me). Afterwards, the web installer will fetch everything you need.
