I think this only happened because of the -u(ie. if you did port -nf upgrade wget && port -f uninstall inactive things would work the way you expect).
It's been a while since I looked at the upgrade code, though, so things could have changed.
... but you're right, it's unexpected behavior and probably should be fixed.
