How do you have your MacPorts repository setup, rsync: or file: (with svn)?
If the latter, maybe it isn't updating PortIndex due to conflicts perhaps?
You can also use 'sudo port -d sync' to see what's going on.

Also, FWIW, I see libzip here just fine.
