I _think_ the problem was conflicting settings in existing my.cnf files from a 
native MySQL installation (from mysql.com), in /private/etc and 
/usr/local/mysql-5.6.20-osx10.8-x86_64. After renaming those, uninstalling 
mysql56-server, and reinstalling, I was able to execute the mysql_install_db 
script without warning or error.
