llvm-3.5 is not supported on Sierra but llvm-3.8 is. The usual instructions for upgrading to a new major OS version (see the Migration wiki page) call for uninstalling all ports and reinstalling what you need. If you do that, you won't be upgrading ports and you won't run into this. Since llvm-3.5 is not supported on Sierra, uninstall it.
