/opt/local and /Applications/MacPorts accounts for most, but by no means all of 
the files installed.

Looking through the output of the command

port contents installed | egrep -v '^Port.*contains:$|^ */opt/local/|^ 
*/Applications/MacPorts/' | sort > macports_files_misc.txt

I see that SOME of the files in

/Library/Java/JavaVirtualMachines
/Library/LaunchAgents
/Library/LaunchDaemons

are part of ports (those are locations are used by various software) as well as 
probably all of

/Library/TeX/Distributions/.FactoryDefaults/MacPorts-TeXLive
/Library/TeX/Distributions/MacPorts-TeXLive.texdist


You should perhaps run the above command yourself and examine the resulting 
file; there may be other odd places used by ports you have installed and I 
don't.
