The only time I've ever had a problem with lightening on my Mac was through the Ethernet connection. It blew the built-in Ethernet connection on my old G4 Mac. Luckily I was able to install a PCI Ethernet card and just stop using the built in connector. That was probably about 5 years ago and I haven't had a problem since.
