Seems like you should be able to do something with the terminal. In
terminal you can do
diskutil repairPermissions /
to repair permissions on all folders starting at the top level. Then you
could set up a cron job using the cron scheduler to run the above
command at certain points in time. There are lots of tutorials on how to
set up cron jobs. Here are a few:
