If it's a stutter and not audio actually being silenced, it's almost definitely 
software. Your Mac is doing a lot, and audio can't play smoothly. Ensure you 
have OS10.9.3, and refer to the myriad of articles out there on how to find 
which applications are using the most resources. The good news is that it is 
almost certainly not a hardware problem.
